I wanted to start to play COH, but i got a doubt first: are COH and COV linked? I mean, can a friend make a villain and fight against my hero? Or both games are independet? I really want to know before starting to play. Thanks!

Yes they are linked, there is Hero vs Villian PVP as well as supergroup base raiding

One quick warning, based on what you're asking. You can't fight against your own characters directly. You could indirectly by using the Architecht System to make a game arc that involves fighting your other character, but you wouldn't fight your exact character.

I'll prod at this..although It's a quite dated question and most likely not a concern.

While both sides have some what the same generic quests...I found villians to be a tad cooler in the available classes. Other than that they are fairly the same and it just depends how you want to play. The heros tend to have more people in their main city I noticed. So if you like people that would be the side to go to.
